I have experienced the same things. The latest version seems to have fixed the playon, however I am still having trouble with tracks skipping within playlists. For some reason the program seems to think that it has played the track and then moves on to the next.
In my case the play and pause lights flash but do not stay on. The problem seems to occur more frequently when the track length and the actual time played before the track is stopped varies by more than a second or two.
Not knowing the inner workings of the program but, Colby perhaps there is a way to flag a track as having just been played. (ie. 30-to-end-of-track) or something like that.
