Disablement of parallel port/Slink ports forgotten

It seems like the the Slink-e Server program does not remember that I have disabled the parallel port and slink interfaces.

I save to ram and EEPROM, but the next time I start the slinke-e server all slink ports and the parallel IO are enabled.

Is this a bug, or a know limitation?
